Using vs Developing

I am running 2.5 and now downloadin 200 files. But I also want to help develope Shareaza so I compiled it and its ready to run. I am using one PC for both purposes so I'm afraid of confliction between two programs. I want to know if I exit 2.5 and run debug build what problems I may face and how should I avoid the problems.

There is a warning is debug build which says it may corrupt files. This message really tries to scare the reader and in my case it was successful. This is why I want to run them Alpha and Debug versions seperately.
